Bones came to an end with the aptly-titled series finale, "The End in the End," which saw Booth take down Kovac, Brennan face an uncertain future and the beginning of (some temporary) changes in the lab.

Here are the most emotional moments from the series finale, "The End in the End."

Bones Series Finale Recap: Do Brennan and Booth Live Happily Ever After?>>>

Everyone Was Alive After the Explosion

Aubrey, Cam and Arastoo were stuck outside the Jeffersonian, unable to reach those inside. Angela and Hodgins were alive, but as he assured her, "it's okay, baby," they realized they didn't know if their baby was okay.

And as for Brennan, it took Booth a bit to find her, but when he did, she was injured, but alive.

Brennan Knew Something Was "Different"

"I feel different," she told the others. After being reminded of what she was doing before the explosion, she found a piece of paper in her pocket with four bones written on it. "I don't know what that means," she admitted, unable to remember their significance. While Booth wasn't worried -- she'd figure it out later, he said -- Brennan was. "Something is wrong with me," she said.

Angela and Hodgins' Baby Was Okay

Bones 1212 fetal Doppler.jpgThanks to a trick Brennan taught Hodgins (though she didn't remember it), Brennan was able to put together a makeshift fetal Doppler with a stethoscope and beaker and found the baby's heartbeat.

"You Don't Have to Be a Hero"

Booth was so determined to get Brennan out of the Jeffersonian that he wanted to blow their way out, but Hodgins was the more level-headed of the two, even though, "I watched my pregnant wife get thrown against a wall!" It was too risky, and Hodgins knew that Booth knew that.

"You don't have to be a hero," Hodgins told him. "I know I've said a lot of things over the years about you being a sniper. I was wrong. Killing Kovac's father, that was the right thing to do."

The Four Were Rescued, But It Wasn't All Good News

First, the good news: Hodgins had a "feeling" he and Angela were having a boy.

As for the bad news, Brennan had a contusion on her corpus callosum, the structure that allows the two hemispheres of the brain to communicate. Her memories hadn't been compromised, but her ability to process complex information had been.

What Brennan Remembered -- and Didn't

They might not all be her interns anymore, but Arastoo, Wendell, Clark, Jessica and Daisy all came to work to help. And while Brennan remembered things like excavating a mass grave, she still wasn't herself. But she did remember things about them, as she told them.

To Arastoo: "I remember watching Cam propose to you, how happy you looked."
To Wendell: "I remember that you used to carry a cigarette behind your ear to remind you of your father."
To Clark: "I remember how proud you were when your book was published, even though I found it to be rather mawkish."
To Jessica: "And I remember you teaching me how to chirp." ("Tweet," Jessica corrected.)
To Daisy: "And I remember fighting off attackers with you by my side." ("In the Maluku Islands," Daisy remembered.) "I mean the motorcycle bar, but yes. The Maluku Islands, as well."

"I remember the day each of you was hired," she shared. "I remember the name of every victim I've ever identified. I remember just how meaningful this work can be, but I don't remember how to do it. I mean, I can't make sense of the evidence. I don't even know what I'm supposed to do with this," she said as she picked up a bone.

Brennan Worried About Who She Was, but Booth Knew

Bones 1212 partners.jpgBrennan: "So much of my life, my intelligence is all I've had. You know, I may not have had a family, but I understood things that nobody else could. My brain, the way I think, is who I am. Who I was. Now I don't know, I don't know anything, Booth. If the thing that made me me is gone, who am I?"
Booth: "You're the woman I love. You're the one who kissed me outside of a pool house when it was pouring rain. You took me to shoot Tommy guns on Valentine's Day. That's who you are. You're the one who proposed to me with a stick of beef jerky in her hand, even though you're a vegetarian. You're the Roxie to my Tony and the Wanda to my Buck. Who else is gonna sing 'Hot Blooded' with me? And besides, we're way better than Mulder and Scully."
Brennan: "I don't know what that means."
Booth: "I don't care if you know about the bones or if we know how to solve crimes. All I know is that I want to spend the rest of my life with you. This is you. Temperance Brennan. You. You're my partner. Don't forget that."

"Where You Go, I Go"

Booth might have wanted Brennan to stay in the car once they reached where Kovac was hiding, but she refused. She also refused to let him apologize for how his past might have affected their present. "It was still my choice," he told her. "Every time I take a shot, I take responsibility for that." Brennan knew that, which is why she stood by him "always."

Brennan Was Back

After Booth injured his wrist, Brennan was able to diagnose the problem and fix it, just in time for Booth to take the shot he needed to get Kovac.

The Jeffersonian Team Packed up Their Things

With repairs starting on the lab, Brennan, Angela, Hodgins and Cam had to go through their things, label what they wanted to keep in a box and put what they didn't want in storage. "They won't change it much, will they?" Angela asked. "They'll try not to, but you know how it is," Cam said, with Hodgins adding, "Everything changes."

Cam Shared Her and Arastoo's Good News

Cam was really taking a leave from work so that she and Arastoo could pick up the three boys they were adopting and be around full-time to help them settle in and become a family.

Hodgins Became the (Official, Temporary) King of the Lab

Bones 1212 King of the Lab.jpgThe Jeffersonian needed an interim director while Cam was gone, and it wasn't going to be Brennan. "I'm happy where I am," she explained. Hodgins was the one for the job, and he realized that made him "king of the lab."

"Because It Didn't"

Booth found Brennan sitting outside the Jeffersonian with her box of belongings. When it reopened, the lab would be better than ever, he assured her, agreeing that "it's a special place."

Among the things in Brennan's box was Sweets' book. "I wish he was here," Brennan said. "He was right about us, about a lot of things actually."

Also in the box was a broken clock that stopped when the bombs went off. Brennan's plan was to hang it in her new office as a reminder. "4:47," Booth read off the clock. "Why would you want to be reminded of the moment when everything almost ended, Bones?" "Because it didn't," she explained.
