In “The Puzzler in the Pit,” Brennan, Booth and Aubrey investigate the case of a famous crossword puzzle creator whose remains are found disintegrating in a fracking pit. The case leads them on a quest which has Booth confronting his sobriety, Daisy attempting to overcome her desperation over bringing her baby into a world that doesn’t contain his father and the team expressing their support of their once most squirrely and obnoxious squinterns.

By the end, Booth gains a new respect for Aubrey’s loyalty to him, the team gathers around Daisy as she births Sweets’ child, and the hapless killer learns that his birth father never rejected him, but instead was prohibited by Alzheimer's to bond with him. Throughout, the entire team faces the enormity of Sweets’ death, and the possibilities brought by the new life of baby Seeley Lance Wick-Sweets.
