In 1996, Daniel Faraday worked as a professor at Queen's College, Oxford University, where he conducted unauthorized experiments involving time travel. He created a machine that allowed a living creature's consciousness to travel through time. He soon encountered Desmond Hume, who was "unstuck in time" and knew of the time traveling machine. Eight years later, Daniel was living in Essex, Massachusetts under the watch of a caretaker when he saw the news about the Oceanic Flight 815 wreckage. Upon seeing this, he became upset, but did not reveal the reason behind his reaction. Later, he was recruited by Naomi Dorrit to the Island aboard the Kahana frieghter.

After Lapidus' helicopter encountered some electrical problem, Daniel’s companion, Miles Straume, pushed him out of the plane to land in the jungle, where Daniel encountered Jack Shephard and Kate Austen. Daniel asked them if he could borrow a phone, as he had just been in a helicopter accident. Kate lent him a phone, which previously belonged to Naomi, before she died. Daniel used to call George Minkowski and during the conversation, Jack and Kate saw Daniel's gun.

They later walked through the jungle and found a metal box containing quarantine equipment. Daniel said he knew nothing of it, and Jack questioned the gun that Daniel concealed. Daniel admitted that his primary objective wasn't to save the survivors from the Oceanic Flight 815 plane crash. They later saw Miles' signal and reached the cove where Miles appeared to be dead. However, Miles suddenly pointed a gun at Jack, accusing Jack's group of killing Naomi. Daniel tells him to drop the gun because they are good people. After the tension subsided, they go to Naomi's body where Miles communicates to her spirit confirm that they were not the ones who killed her.

Daniel conducted a physics experiment and found out that time behaves differently on the Island. Upon returning to the beach, Charlotte played a memory game with him. He believed that he was not doing a good job with his memory, but Charlotte thought otherwise.

Later that night, Charlotte and Daniel left the beach camp to head to the Tempest, a Dharma station at the other side of the Island. While they were on their way to the station, they encountered Kate, who questioned their motives and inspected their bags to find several gas masks. After Kate got suspicious, Charlotte knocked her out as a preemptive measure. Charlotte and Daniel then moved on with their mission and arrived at the station, where they caught up with Juliet. After a short encounter with Juliet, Daniel was able to finally shut down the station and disable the lethal gas system.
