Episode 1 - The Widow's Son in the Windshield 9/25/2007 Edit details The team investigates a case involvig a skull smashing through the windshield of a group of teenagers' car. They soon find out that the skull belongs to a violinist who disappeared after a concert and may have been a victim of cannibalism. While Zack isn't around, Brennan looks for a new assistant. Angela and Hodgins soon enlist the help of a private investigator to track down Angela's ex-husband.

Episode 2 - Soccer Mom in the Mini-Van 10/2/2007 Edit details A minivan explodes, thus killing the passenger, a woman who has been known to the FBI for almost 30 years. The team investigates the crime which leads to the dead woman's involvement in another crime while she was a member of the National Liberation Army in the 1970s. Brennan visits her incarcerated father who was arrested by Booth.

Episode 3 - Death in the Saddle 10/9/2007 Edit details A decomposed body of a man whose feet were removed and arms bound is found in the forest. The team investigates and finds out that he stayed at a S&M pony play retreat and was killed using a hoof knife. His wife found him at the retreat with another woman before he died, thus they both became prime suspects alongside the lover's ex-husband. Angela attempts to go under hypnosis to find out the name of her husband nicknamed Birambau. She wants to find him so that they could be divorced and she could marry Hodgins. She later finds out that his name is Grayson Barasa.

Episode 4 - The Secret in the Soil 10/23/2007 Edit details Booth and Brennan investigate a decomposed body found on the grounds of a V.A. hospital. He turns out to be the founder of an organic supermarket chain who was killed by incineration. The team later discovers that it was a double homicide when flesh from another body is found. The flesh belongs to the first victim's daughter. The FBI forces Booth and Brennan to undergo psychiatric counseling.

Episode 5 - Mummy in the Maze 10/30/2007 Edit details The FBI investigates the mummified remains of a teenage girl in a Halloween-themed maze. They later find out that she has been dead for a year. When another mummified body of teenage girl is found at a Halloween amusement park funhouse, the team examines it and finds out that she has been dead for two years. When a girl goes missing, they realize they have until Halloween to save her.

Episode 6 - Intern in the Incinerator 11/6/2007 Edit details Everyone at the Jeffersonian Institute become murder suspects when the remains of one of the employees is found in the building’s incinerator. Booth and Brennan investigate the death of the woman and later find out that she had been working on the Gormogon case, which is still unresolved. Upon further investigation, they find out that she had been in a romantic relationship with another employee. Meanwhile, Booth pretends to be Camille’s boyfriend and accompanies her to her family get-together.

Episode 7 - Boy in the Time Capsule 11/13/2007 Edit details The body of a teenage boy is found by his former high school classmates. The body was hidden inside a time capsule that was buried 20 years ago. The team soon investigates the class of 1987 to find the person responsible for the crime, and sift through the boy’s belongings, among which a game was found. The game would have been a landmark title in 1987 if released. The team also finds out that he was the father of one of his classmates’ son. Brennan and Booth soon talk about high school memories while they receive some psychological advice about the killer from their therapist, Dr. Sweets.

Episode 8 - The Knight on the Grid 11/20/2007 Edit details Booth and Brennan investigate the death of an archbishop. They later find out that the death was linked to the Gormogon case because the archbishop’s kneecaps were surgically removed. They also realize that the killer has a pattern for choosing victims after Angela finds a victim tree in the evidence vault. As the team try to make predictions about the next victim, Dr. Sweets provides psychological insights about the killer. Brennan’s brother pays a visit.

Episode 9 - The Santa in the Slush 12/11/2007 Edit details A few days before Christmas, Booth and Brennan are tasked to investigate the death of a Santa Claus impersonator, whose body was found in the sewer near a mall. They soon find out that the real name of the man was Kristopher Kringle and was highly regarded in his profession while he worked for a local "Rent-A-Santa" business. Later, Brennan and Booth find themselves under a mistletoe and Brennan decides to spend the holidays with her family.

Episode 10 - The Man in the Mud 4/14/2008 Edit details A dead body is found at the Homestead Natural Hot Springs in a spring filled with mud. Booth and Brennan investigate the scene and soon find out that the victim is Tripp Goddard, a motorcycle racer who had been murdered a couple of weeks ago after a race.

Episode 11 - Player Under Pressure 4/21/2008 Edit details The team works together to identify the bones from a college athlete who suffered a lot of fractures. As soon as they identified him, they talk to his sister and someone who served as an adviser for the deceased.

Episode 12 - The Baby in the Bough 4/28/2008 Edit details A woman’s car is run off the road thus killing her, but her baby survives the accident. Booth and Brennan head to her hometown to find out who is behind the accident. Booth and Brennan take care of the baby until the team finds out who is the murderer.

Episode 13 - The Verdict in the Story 5/5/2008 Edit details Brennan's father Max Keenan is on trial for the alleged murder of FBI Deputy Director Kirby. Everyone on the team, except for Brennan, is called as a witness for the prosecution during the trial. Brennan on the other hand is the forensics advisor for the defense, and she must rely on both her dedication to her family and her skill as an anthropologist to help free her father.

Episode 14 - The Wannabe in the Weeds 5/12/2008 Edit details A wannabe singer Tommy Sour(Ace Young) was found on a grassy location. The investigation leads Brennan, Booth, and Cam to the Checker Box Restaurant where Tommy used to sing. There are several suspects who took part in the open mike contest there, with talent scouts in the audience. The group comes together with a startling revelation for Brennan.

Episode 15 - The Pain in the Heart 5/19/2008 Edit details After attending Booth’s fake funeral, a human jawbone mysteriously materializes at the Jeffersonian Institute. Brennan soon realizes that the Gorgomon serial killer has struck again. Much to their surprise, an explosion occurs in the lab, thus sending Zack to the hospital. Gorgomon’s silver skeleton suddenly disappears, making every employee a suspect for the theft. Unbeknownst to them all, one of them is working with the serial killer.

Episode 1 - The Titan on the Tracks 8/30/2006 Edit details Brennan and Booth team up to investigate a train wreck site in which the bodies of a senator and a high-profile businessman are found. The businessman's body is found in a car on the train tracks, implying that it was a suicide. However, while the team investigates the connection between the two deaths, Brennan discovers that the businessman is still alive but severely injured at a local hospital. The body found was someone else's. Clues begin to surface and complications arise when details of the man's private life are revealed, leading Brennan and Booth to a private detective who may hold key information. Brennan meets Dr. Camille Saroyan, a first-rate pathologist who was hired as head of forensics at the Jeffersonian, thus becoming Brennan's boss. Brennan gets uncomfortable knowing that Booth and Camille are good friends who share a past.

Episode 2 - Mother and Child in the Bay 9/20/2006 Edit details Booth and Brennan look into a case involving a woman and fetus washed up on the beach of Delaware Bay. They later figure that the body is that of Charlie Richardson, a pregnant newlywed whose mysterious disappearance a year ago shocked the nation. However, the prime suspect who is the husband of the woman, is also missing. Booth later gets annoyed that the mother of his son Parker is letting Parker spend so much time with her new boyfriend.

Episode 3 - The Boy in the Shroud 9/13/2006 Edit details Brennan work through a pile of trash when a young man wrapped in a shroud is found among garbage. Angela identifies the boy and Camille immediately assumes that the murderer is his girlfriend, Kelly, a product of the foster system. Brennan is hurt by the assumption, as she is also a product of the foster system. Later on, things get tense when Brennan and Camille disagree on many things regarding their work. Camille threatens to fire Brennan even if it costs her the whole Jeffersonian team.

Episode 4 - The Blonde in the Game 11/20/2006 Edit details Skeletal remains of a young girl are found and they soon identify the crime as another of Howard Epps. He also left clues to a new week-old murder. The team struggles to decipher Epps' cryptic clues while looking for his accomplice in the crime. They soon realize that another victim might be alive and thus scramble to find her.

Episode 5 - The Truth in the Lye 9/27/2006 Edit details The team analyzes the gruesome remains of a man dissolving in a bathtub filled with corrosive chemicals found in a construction site. They later find out that the man led a double life with two different families. The case appears as a crime committed due to jealousy and insurance money, but new clues lead Brennan and Booth to a completely different direction as a third suspect surfaces. A very curious Brennan confronts Rebecca about her relationship with Booth and why she declined his marriage proposal.

Episode 7 - The Girl with the Curl 11/1/2006 Edit details Brennan and Booth work on the death of Brianna Swanson, a young beauty queen whose decomposed remains are discovered at a water filtration plant. They initially suspect her father to be the murderer, but new clues imply otherwise. The investigators head to Brianna's school, where they gather new suspects. Hodgins finally asks Angela out on a date but she rejects him due to their situation as co-workers. She later agrees to go after seeking advice from Brennan and Cam.

Episode 8 - The Woman in the Sand 11/8/2006 Edit details The team takes on the murder of a missing federal prosecutor and a related murder of a female boxer. Booth and Brennan go undercover to infiltrate an underground fight circuit in Las Vegas.

Episode 9 - Aliens in a Spaceship 11/15/2006 Edit details The team takes on the murder of two kidnapped teenaged twin boys who were placed in a spaceship-like capsule and buried alive underground. Later, Booth and Brennan become victims of the Grave Digger, and Booth frantically searches for them as they slowly run out of oxygen underground.

Episode 10 - The Headless Witch in the Woods 11/29/2006 Edit details Brennan and Booth investigate the death of a young film-maker who creates Blair Witch-like do!$#!#entaries.

Episode 11 - Judas on a Pole 12/13/2006 Edit details Zack asks help from a colleague to defend his dissertation and later get his doctorate degree. Booth and Brennan investigate a man’s body which was found gutted, burned and hung like a scarecrow on the roof of a Federal Building. Booth concludes that he is a victim of an organized crime syndicate. Brennan’s brother Russ calls up to tell her that their father warns them of their safety. A priest also calls Brennan, telling her to drop the case. They soon find out that the body was of an ex-FBI agent who was tracking down Russ to kill him.

Episode 12 - The Man in the Cell 1/31/2007 Edit details Booth and Brennan investigate the remains of an inmate in Edward Epp’s cell. Surprisingly, the remains do not belong to Epps, who they later find out has escaped and is on a mission to get revenge, thus involving Booth’s son Parker. Camille inhales a toxin while performing an autopsy thus endangering her life.

Episode 13 - The Girl in the Gator 2/7/2007 Edit details Booth is ordered to go see a psychiatrist after he irrationally fired a gun. Brenan is later paired with Agent Tim Sullivan to investigate the murder of a college student in the Everglades. When the case is done, the two disclose their interest in each other.

Episode 14 - The Man in the Mansion 2/14/2007 Edit details A benefactor of the Jeffersonian is found murdered and the team investigates the case. However, Hodgin’s past with the widow further complicates the case.

Episode 15 - Bodies in the Book 3/14/2007 Edit details Three separate bodies are uncovered and they were murdered exactly the way Brennan wrote them in her new book. However, the killer’s method was different every time, thus leading the investigators to believe that it wasn’t one but three different killers. Booth and Sully become concerned for Brennan, who tells them she’s okay. Sully and Brennan later get into a slight conflict but Booth tries to help them get along.

Episode 16 - The Boneless Bride in the River 3/21/2007 Edit details Brennan goes away for a vacation and a woman’s body is found with its bones removed. The team investigates and concludes that the people they interviewed are all hiding something. Sully tells Brennan that he had bought a boat and will be gone for a year at the end of the case as to give tours of the Carribean. Brennan later finds out that the name of the boat is Temperance.

Episode 17 - The Priest in the Churchyard 3/28/2007 Edit details Brennan and Zack examine some corpses which have been spilled out of their coffins due to a burst water main in an old cemetery on the St. Agatha church grounds. They soon identify and place back the coffins in their respective coffins, but later see that there is one displaced skeleton. Father Donlan, who runs the church, says that all the buried bodies were there since 50 years ago, but Brennan is convinced that one of them was buried five years ago. When they find out that the deceased was murdered, Booth and Brennan investigate the priests and church administrators.

Episode 18 - The Killer in the Concrete 4/4/2007 Edit details The remains of a body are discovered encased in concrete, and Booth believes that the victim is that of an organized crime syndicate. Brennan’s estranged father pays a visit.

Episode 19 - Spaceman in a Crater 5/2/2007 Edit details The team investigates the death of an astronaut who appears to have fallen from a very high altitude. Brennan and Booth investigate the victim’s associates at NASA while Hodgins theorizes about a conspiracy involving extraterrestrials.

Episode 20 - The Glowing Bones in 'The Old Stone House' 5/9/2007 Edit details Brennan and Booth are called by Homeland Security to investigate a scene at an old house where some glowing bones have been uncovered. They assume that the bones might be radioactive and don some protective Hazmat suits but later find that the bones are indeed glowing but not radioactive. The team investigates a group of friends who are shocked to discover that one of them has become a victim. Soon, their MySpace pages show clues about the murder. Hodgins professes his love for Angela and she later proposes to him.

Episode 21 - Stargazer in a Puddle 5/16/2007 Edit details The team investigates the death of Chelsea Cole, a fan of astronomy who died of Werner’s Syndrome. Hodgins and Angela prepare for their wedding while Zack is to serve his country in Iraq. Brennan’s father Max tries to let her in on her past and shows her a 1993 video of her mother. Booth and Max get into a fistfight before Max finally surrenders to his arrest.

Episode 1 - Pilot 9/13/2005 Edit details FBI Agent Booth needs forensic anthropologist Dr. Brennan's help to solve the case of a decomposed body found in a pond in Arlington National Cemetery. She agrees to help if she is a full partner in the case.

Episode 2 - The Man in the SUV 9/20/2005 Edit details An SUV suddenly explodes outside a cafe, thus killing several civilians. Dr. Brennan later confirms the identity of the dead driver to be the leader of the Arab-American Friendship League, and the police suspect him to be a terrorist. The team headed by Brennan analyzes the remains of the man and later help Booth find the killer and prevent a potential terrorist act involving the president from taking place.

Episode 3 - A Boy in a Tree 9/27/2005 Edit details A boy is found hanging from a tree at an exclusive private school. While it seems like a suicide, the situation becomes more complicated when the school tries to cover it up.

Episode 4 - The Man in the Bear 11/1/2005 Edit details Dr. Brennan reluctantly joins Agent Booth to Washington State, where a human arm was found inside the stomach of a bear. Brennan later identifies the man and discovers that he might have been a victim of cannibal.

Episode 5 - A Boy in a Bush 11/8/2005 Edit details Dr. Brennan confirms that the remains of a six-year-old boy found near a shopping mall belong to the boy who went missing from a local park. Booth and Brennan set out to find his murderer.

Episode 6 - The Man in the Wall 11/15/2005 Edit details A fight at a dance club causes a wall to break open, revealing a mummified corpse and a stash of methamphetamine. Brennan identifies the deceased to be the former DJ of the club, thus sparking an investigation on the rival DJ and the owner of the club.

Episode 7 - The Man on Death Row 11/22/2005 Edit details Death row inmate Howard Epps has two days to live and his attorney asks for Booth's help to prove his innocence. Booth agrees to take the case while Brennan reluctantly helps her because he thinks Epps is guilty.

Episode 8 - The Girl in the Fridge 11/29/2005 Edit details Michael, Brennan's former professor and ex-lover, comes to Washington, D.C. and the two immediately resume their relationship. Brennan and Booth identify a woman found in the refrigerator and eventually uncover her identity and set out to find her killer. After gathering evidence for the prosecution, Brennan discovers that Michael has been appointed to be the expert witness for the defense.

Episode 9 - The Man in the Fallout Shelter 12/13/2005 Edit details Booth brings in the body of a man found in a fallout shelter a couple of days before Christmas. Brennan is excited to investigate, but her colleagues want to go to the company's Christmas party. When Zack cuts into the bones of the man, he accidentally releases a deadly fungus that causes the team to be quarantined over Christmas.

Episode 10 - The Woman at the Airport 1/25/2006 Edit details Brennan and Booth work together to investigate the body parts of a woman found in different locations by Los Angeles International Airport. However, Brennan encounters trouble identifying the victim after they discover that she had extensive cosmetic surgery done, causing her skull's core architecture to be altered.

Episode 11 - The Woman in the Car 2/1/2006 Edit details The state department agent is sent to perform a security review on Brennan and her team. A burnt body of a woman is found in a car with signs that her child was kidnapped, thus making the investigators suspect that the father committed the crime. Things get complicated when they discover that Decker is in the witness protection program.

Episode 12 - The Superhero in the Alley 2/8/2006 Edit details A decomposed corpse clad in a superhero outfit is found in an alley and Booth and Brennan later discover that the victim was a fan of comic books and had engaged in role playing with his friends. However, their role-playing lead to some deadly results.

Episode 13 - The Woman in the Garden 2/15/2006 Edit details Brennan and Booth investigate on a dug-up corpse found in the back of a gang member's car. When Brennan and her team examine the original burial site of the corpse, they find another empty grave, thus implying that there was a double homicide.

Episode 14 - The Man on the Fairway 3/8/2006 Edit details Brennan and Zack investigate a small jet crash in which the victims were some Chinese diplomats and an unidentified woman. Brennan finds some bone fragments that do not belong to any of the passengers, but may belong to a man who has been missing for five years.

Episode 15 - Two Bodies in the Lab 3/15/2006 Edit details Two cases are brought to the Jeffersonian Institute. The first case concerns the remains of a man whom the FBI assumes to be mob boss James Cuguni, while the second one concerns a possible murder victim of serial killer Kevin Hollings. Brennan narrowly misses being the target of a shooting while waiting for a date, thus making her believe that the shooter is connected to one of the cases.

Episode 16 - The Woman in the Tunnel 3/22/2006 Edit details The body of a do!$#!#entary film-maker is uncovered at the bottom of a tunnel shaft beneath Washington, D.C. Brennan and Booth are later introduced to the underground society, whose leader they believe might be involved in the murder.

Episode 17 - The Skull in the Desert 3/29/2006 Edit details Angela finds a skull in a desert on her vacation and she later asks Brennan for help identifying the skull because she fears that it might be the one of her missing boyfriend.

Episode 18 - The Man with the Bone 4/5/2006 Edit details Booth asks Brennan to examine a 300-year-old finger bone that was found with a corpse in a national park. After discovering that the bone might have been a pirate's, the team goes on a hunt for treasure.

Episode 19 - The Man in the Morgue 4/19/2006 Edit details Brennan heads to New Orleans to identify bodies of Hurricane Katrina victims. When she suddenly wakes up and realizes that she has lost her memory of the previous day, Booth comes to the rescue. She later finds out that she is the prime suspect of a murder case.

Episode 20 - The Graft in the Girl 4/26/2006 Edit details The team helps FBI Deputy Director Sam Cullen's daughter, Amy after she gets a rare form of lung cancer after receiving a bone graft. Booth and Brennan learn that she is not alone, and there are others who are victims of this rare cancer.

Episode 21 - The Soldier on the Grave 5/10/2006 Edit details The team investigates a group of soldiers in the Iraq war after a charred body is found in a cemetery.

Episode 22 - The Woman in Limbo 5/17/2006 Edit details Booth takes on an investigation concerning the disappearance of Dr. Brennan's parents when her mother's remains are uncovered. Brennan reunites with her brother, whom Booth brings to Washington to help in the investigation.
